Fewer Calories, yet gaining weight?

This can be due to the fact that your cortisol levels are rising due to the stress of malnourishment.
Cortisol is a highly catabolic hormone that will eat away muscle (which is a highly metabolic tissue that burns fat) which means that not only do you not lose fat, but you lose muscle which in turn permanently slows down your metabolism and guess what? Cortisol INHIBITS your appetite, leading to a downward Cycle.
(note cortisol is released when any stressor is present)
Also, eating under 1000 Calories leads to other hormonal problems due to problems in your Thyroid and overall you will become malnourished and more likely to contract sickness/disease as your body simply does not have the energy to function correctly.
You know that the prisoners in Auswitch were kept on a 900 Calorie per day diet, and google what they looked like - skinny but extremely malnourished.
Another reason why you gained weight can be due to natural fluctuations of glycogen and water supplies retained by the body.
But please, for the sake of good health - Eat More!
